Echoing Truth and Bile Blight are both good against token strategies. In a more general sense, board wipes and bounce effects are good against tokens, as well as cards that tax you for having a lot of little creatures like Propaganda.
Can you counter a token?
Cards like Grove of the Guardian have activated abilities that create tokens, and activated abilities can be countered, but very few cards (and no recent ones) can do this. Similarly, an enchantment that tells you to put a token into play has a triggered ability. This is not a spell, just an ability.

What do people use for counters MTG?
I use mostly d6’s and glass beads. If you are going to invest in glass beads, go to a craft store (like Michael’s). They are really cheap and you can get several different colors to represent different counters.
